X!TandemPipeline: a tool to manage sequence redundancy for protein inference and phosphosite identification

2017

X!TandemPipeline is a software designed to perform protein inference and to manage redundancy in the results of phosphosite identification by database search. It provides the minimal list of proteins or phosphosites that are present in a set of samples using grouping algorithms based on the principle of parsimony. Regarding proteins, a two-level classification is performed, where groups gather proteins sharing at least one peptide and subgroups gather proteins that are not distinguishable according to the identified peptides. Regarding phosphosites, an innovative approach based on the concept of phosphoisland is used to gather overlapping phosphopeptides. The graphical interface of X!Tandem…

Activated Carbon from Renewable Sources: Thermochemical Conversion and Activation of Biomass and Carbon Residues from Biomass Gasification

2017

Activated carbon is one of the most widely applied adsorbent. As a porous carbon, it is used for the purification of both gaseous and liquid emissions. Activated carbon is prepared from fossil resources, such as coal, or from biomass through (hydro)thermal processing followed by chemical and/or physical activation. Further, some biomass thermal treatment processes, such as biomass gasification, produce carbon residues that can be modified to activated carbon with physical or chemical activation methods. The desired properties of activated carbon, i.e. high specific surface area and porosity, high carbon content and excellent sorption capacity, can be modified and optimized during thermochem…

Influence of the Storage of Cistus ladanifer L. Bales from Mechanised Harvesting on the Essential Oil Yield and Qualitative Composition

2021

Cistus ladanifer is a Mediterranean native plant from which valuable products, such as essential oil, are obtained. Manual harvesting of the plants in wild shrublands is usual during short periods of time. Their mechanised harvesting could increase the volume of harvested plants and prevent fires, further storage of the plants collected being necessary. The objective of this work is to study the influence of the storage period of mechanically harvested bales on the essential oil yield and qualitative composition. The harvesting trials were carried out with an adapted commercial harvester baler and the storage of the bales was performed indoors during 1–7 days, 15–30 days and 100–120 days. A…

Taxonomy 2.0: computer-aided identification tools to assist Antarctic biologists in the field and in the laboratory

2020

Species inventories are essential to the implementation of conservation policies to mitigate biodiversity loss and maintain ecosystem services and their value to the society. This is particularly topical with respect to climate change and direct anthropogenic effects on Antarctic biodiversity, with the identification of the most at-risk taxa and geographical areas becoming a priority. Identification tools are often neglected and considered helpful only for taxonomists. However, the development of new online information technologies and computer-aided identification tools provides an opportunity to promote them to a wider audience, especially considering the emerging generation of scientists…

Benchmark database for fine-grained image classification of benthic macroinvertebrates

2018

Managing the water quality of freshwaters is a crucial task worldwide. One of the most used methods to biomonitor water quality is to sample benthic macroinvertebrate communities, in particular to examine the presence and proportion of certain species. This paper presents a benchmark database for automatic visual classification methods to evaluate their ability for distinguishing visually similar categories of aquatic macroinvertebrate taxa. We make publicly available a new database, containing 64 types of freshwater macroinvertebrates, ranging in number of images per category from 7 to 577. The database is divided into three datasets, varying in number of categories (64, 29, and 9 categori…

Agricultural feedstocks of two Brassica oilseed crops and energy cogeneration with pure vegetable oil for a sustainable short agro-energy chain in Si…

2018

Abstract Potential energy feedstocks from conventional agriculture usually include pure vegetable oil (PVO) and agricultural/forest residues. Their uses can represent a starting point for the development of short agro-energy chains in the south areas of the Mediterranean region. This paper focused on testing and awareness raising of biofuel production for the cogeneration of electricity and heat from PVO of two Brassica oilseed crops in Sicily (Italy). The main aims of this study were: i) to evaluate the agronomic performance of rapeseed (Brassica napus L. var. oleifera D.C.) and Ethiopian mustard (Brassica carinata A. Braun) in semi-arid climate condition; ii) to analyze the quality of PVO…

Modeling dense inflorescences

2016

Showy inflorescences - clusters of flowers - are a common feature of many plants, greatly contributing to their beauty. The large numbers of individual flowers (florets), arranged in space in a systematic manner, make inflorescences a natural target for procedural modeling. We present a suite of biologically motivated algorithms for modeling and animating the development of inflorescences with closely packed florets. These inflorescences share the following characteristics: (i) in their ensemble, the florets form a relatively smooth, often approximately planar surface; (ii) there are numerous collisions between petals of the same or adjacent florets; and (iii) the developmental stage and ty…

Valorisation of Dairy Wastes Through Kefir Grain Production

2019

The main aim of this work was to investigate on kefir grains (KGs) increase using different dairy by-products. To this purpose, whey and deproteinized whey from cow, goat and sheep milk were compared to the pasteurized milk of the corresponding animal species. Each substrate was inoculated with 3% (w/v) of KGs cultivated in ultra-high temperature cow milk and evalu- ated for pH decrease, total titratable acidity increase and development of lactic acid bacteria (LAB) and yeasts released in the matrices after 24 h incubation at three different temperatures (20, 25 and 30 °C). The genotypic characterization of the dominating microbial populations resulted in the identification of two LAB belon…

Temperate Fish Detection and Classification: a Deep Learning based Approach

2021

A wide range of applications in marine ecology extensively uses underwater cameras. Still, to efficiently process the vast amount of data generated, we need to develop tools that can automatically detect and recognize species captured on film. Classifying fish species from videos and images in natural environments can be challenging because of noise and variation in illumination and the surrounding habitat. In this paper, we propose a two-step deep learning approach for the detection and classification of temperate fishes without pre-filtering. The first step is to detect each single fish in an image, independent of species and sex. For this purpose, we employ the You Only Look Once (YOLO) …

Managing for resilience: an information theory-based approach to assessing ecosystems

2016

Ecosystems are complex and multivariate; hence, methods to assess the dynamics of ecosystems should have the capacity to evaluate multiple indicators simultaneously. Most research on identifying leading indicators of regime shifts has focused on univariate methods and simple models which have limited utility when evaluating real ecosystems, particularly because drivers are often unknown. We discuss some common univariate and multivariate approaches for detecting critical transitions in ecosystems and demonstrate their capabilities via case studies. Synthesis and applications. We illustrate the utility of an information theory-based index for assessing ecosystem dynamics. Trends in this inde…
